Remote locking issue

I've started to have some problems with my komfortelektronik-box lately and bought a new one from eBay. I just changed the box and everything seems to work now except the remote locks (from the key they work fine). Does the box need to be re-configured somehow for the remote? How could this be done with VAG-COM?
 
Yes you will need to program the box to your remotes using Vag Com (full version not shareware). :)
